Nicola Pozzi scored a 59th-minute penalty after Erik Huseklepp was harshly adjudged to have brought down Andrea Poli in the box.
Bari, who had looked doomed for months, had needed to win to stand any chance of staying up but the defeat left them 14 points from safety with only 12 points left on offer.
