Santa Cruz returned to Ewood Park on loan in January after falling down the pecking order at City, but endured a disappointing few months.
He suffered a series of niggling injuries and failed to score in 10 appearances for Rovers before the end of the season.
However, Kean still saw enough glimpses of the Paraguayan's obvious class to decide that a permanent deal is worth pursuing.
"It was tough for Roque. He picked up a couple of knocks," said the Blackburn manager.
"But every day in training, he showed us how good he is. Now the loan period's up, we'll be in contact and see if he's available."
The American midfielder spent the second half of the season with Rovers after joining from Schalke in January.
He made a positive impression on manager Kean and established himself as a key member of the side as he racked up 15 appearances.
Kean recently admitted that he did not know whether it would be possible to bring Jones back to the club, but the 29-year-old hopes discussions will take place.
"It was a good time for me at Blackburn. Now I need to look at what happens," Jones said. "My team in Germany have told me to come back but my agent knows what I want. I've been talking with Steve Kean and he needs to talk to the owner."
